Programme:

Below you find the programme of the workshop. Additinally, we ask you to download the training data below upfront to save time during the workshop.

Training data - to download before the workshop:

We want to ensure the compatibility of your data with the workflows; please, those of you who wish to use your own data, upload an example scanning data to our OneDrive Workshop Folder by 21st October. These data won’t be used for anything other than compatibility checks. Once the compatibility is confirmed, we will permanently delete this data. In the same OneDrive Workshop Folder, in the subfolder Taining Data, we share a testing dataset for those of you who don’t have any own data. The training data is also available from our Dropbox FolderPlease download these before the workshop.

Installation to do in R:

For a smooth start, please follow the installation and initial steps provided here. Take your time with these steps to ensure everything is set up correctly. Please note that HSItools is still developing. Right now, you can expect to calculate reflectance, selected indices (such as RABD), do smoothing, and the depth calibration for data extraction and plotting, and finally prepare indices maps and graphs. To ensure you have the latest version, please complete the installation process a day before the workshop. Further, please make sure that you have R or RStudio installed.

Installation to do in Python:

To ensure that the workshop’s practical part goes smoothly, we ask you to install napari and the plugin napari-sediment. You can follow the installation guide. If you wish to run the napari-sediment online in your browser without installation, please create an account at Reproducible Data Science | Open Research | Renku (renkulab.io). The project napari-sediment will be made public and will contain a training dataset. Further instructions will be sent before the workshop.
